Control Geometry refers to the part geometry that controls the current operation. 3 Axis operations can use a combination of curves and/or surfaces. If only curves (and/or surface edges) the resulting toolpath will be contained by those curves. If both curves/edges (on the Containment Regions tab) and surfaces (on the Part Surfaces tab) are selected, the curves will be used as containment similar to avoid regions while the remaining toolpath lie on the surface(s).

 Regions must be selected before they can be used in an operation. It should be noted that regions can be created and be present in a part file but if they are not selected in a machining operation then they will be ignored during toolpath computation. So creating a region does not make it active; you must use one of the Select region buttons before you Generate the toolpath.
